Good question!! I also have Jonghyun in my stories.. And i find it hard to write further without him part of the story, that's why I will continue writing with Jonghyun in my story.

I still write Jonghyun as the charather I created for my fics. My story Jonghyun makes me happy. And to remember him through them.

I personally still find it hard to read stories with Jonghyun in them but I still read them, because they do not portray the real him, and I try to read them as a character named Jonghyun... Therefore I voted for no, keep this version and continue it (if you wish, the final decision is yours)

Ultimately it's your choice of course, but I don't think a new version is necessary. These stories have always been fiction so there's that. As long as a writing doesn't disrespect his death (or life for that matter) I don't have a problem with it. And that's not something I see you ever doing. However, if you do make a new version, I would still read it because I like your writing.
